Do you take off the weather barrier too?

Where the documents put it in your scope, yes - membranes, sheathing tape and transition flashings by measured area and length, with the product named.

Can you separate FRT blocking from standard backing?

Yes. Fire-retardant-treated material carries a very different price, so FRT blocking is always on its own lines from standard backing.
